Actually it turns out certain parts of Hostel were filmed in Prague... I found this on someone's flickr account:

Thanks for all the comments! It's a town called Český Krumlov, in South-Bohemia. The scene at the end of Hostel, where the Dutch 'surgeon' is killed in the toilets was filmed in the Prague central station. The warehouse in Hostel is not open for public, because it's an unused wing of a mental institution...
